I've got a Commercial licensed install of RainLoop, and I want to make a central webmail interface for all my shared hosting customers, regardless of which shared server they are on.

So what I need to do in WHMCS is every time a hosting account is ordered and activated, WHMCS connects to RainLoop's MySQL and puts in the client's domain which hosting server they are on. So if a client 's domain is example.com RainLoop will now know that they are on sharedserverexample.anotherexample.com

how do I do this?

What MartinD said, a hook, it's not too had with WHMCS and doesn't take all that much time to code if you know exactly what you want and if you have a good approach to it. If you haven't already looked at other hooks as examples, look at them, look at their wiki too and also look at the database if you haven't already and how you would intergrate it.
