Maybe your apache vhosts for the domain is non existent. check apache config file for the domain virtual host settings. More than likely its not there anymore. You need to use a control panel like Webmin to handle this easier.

Make sure paypal IPN url is pointing to your WHMCS home directory url. If these match it will work every time.

Apache is easy to config and I like the vhost options, native ssl setup and  powerful url control with mod rewrite. Nginx would be second on my list but I have had incompatibility issues a few times with certain php and other applications.

Make sure cpanel is running your domain "domain.com" as a host, then you can upload rapidSSL certificate into the domain's SSL options in cpanel. Then the browser has no choice but to load the Rapid SSL cert specified by the domain "https://www.domain.com, https://www.domain.com/cpanel" in cpanel.
